They're just building it at whatever height comes out locally... But in that case, to avoid lava or getting buried/floating, the height and position will also shift, so if you want them to match, I think it's best to solidify the land in both the Overworld and the Nether and then connect the gates (I believe the height is the same in both Overworld and Nether). Also, I don't think building at a high altitude like the AI mentioned has any particular advantage (though in the Java edition, it's easier to get on top of the bedrock). Wouldn't it be better to match the height of the place you want to build on the Overworld side? If you search on YouTube, you'll find methods for preventing interference or, conversely, connecting to different locations with the same gate, so try using those.
