I think option 1 would be better. After all, the dragon feels a bit too empty for a final boss.

I wish there was a section in the End City where a female Ender Dragon (small) could care for eggs, so that when the Ender Dragon dies, a new Ender Dragon hatches from an egg and flies away. Also, maybe a knight to guard the eggs.
